With my homebrew, because I built it from scratch, I honestlt don't know how mixed damage works. Is it based on majority? Can you do nothing but nonlethal damage, and have the last hit be lethal and kill someone?

In 3.5, the damages are tracked separately. If your nonlethal damage is higher than your remaining hp, you fall unconscious but don't have to deal with potentially dying unless people continue to do lethal damage to you.
(When it's exactly equal you're 'staggered' which is the same state that happens at 0 hp from lethal damage, but this is pretty rare since damage numbers are unlikely to exactly line up.

Oh, story time!

What after the fact justifications did you and/or the GM use so that the results of a dice roll made more sense?

I'll give one as an example. Playing the WEG Star Wars RPG with my friends, way back in my high school days. The minimum detail version is that

1) Our party was after a proto-type new TIE fighter the Empire was working on.

2) My character, a Gamorrean mercenary now working for the Rebels, was part of the mission to capture and/or destroy it.

3) It was a trap, but the Empire didn't reveal that until our party had found the actual prototype, and I was standing on top of the prototype, with its entry hatch open and the inner workings exposed.

4) My character apologized to the party, then used his blaster to shoot the prototype's power supply, blowing the prototype and himself up quite nicely...

5) ...except I rolled so well that I not only survived, I didn't even take any damage!

I can explain the details if anyone is curious, but the way we justified it was that somehow, enough of the prototype's material got between my character and the blast. I was found pinned under the rubble. Had I not gone for my weapon as soon as some Storm Troopers moved said rubber off of me, I could have played dead and escaped. Instead, I spooked them and they dropped the large piece of debris back on me. Didn't hurt my character that time, either, but it left me pinned and obviously alive and conscious! XP

The answer to everything is "A wizard did it" and "He did non-lethal damage"
