First off- Sanji is a NUT about food. Like, to the point of not fighting with his hands, to keep them clean for cooking. Someone like that wouldn't dangle an ashy stick of flavour-killing carcinogens over his life's work, or hold a habit that's quite so pungent as to wreath him in a cloud of bad smells that, once again, can GET IN THE FOOD.
Second- flavour-killing carcinogens. Sanji is a NUT ABOUT FOOD. A lollipop is food, ergo it makes sense that that would be his go-to oral-fixation-relief (and not too surprising he's got an oral fixation due to the starvation)- it does NOT make sense that he'd start or continue a habit that dulls the habiteer's sense of smell and taste.
Although I like Oda's response that "Sanji doesn't give a fuck" regarding his smoking habit interfering with his taste buds because he's that bad-ass of a chef, I agree with Anvildude that there's something to be said about the lollipop idea. My personal headcannon regarding the lollipop is that they are special made vinegar-pickled ginger pops, a common palette cleanser in Japan. They often look red so that matches the coloring in the anime. Just a thought.
